Was this issue supposed to be fixed in 7.1 stable? I'm still experiencing it on a fairly frequent basis. Does fixing it require some combination of partition or other wipes/clears/etc?

Yes, the so-called Wonk has been dead for a long time. I would go to http://mediafire.com/temasek and find his system-only format file. Flash that, then reflash CM and gapps and see if it fixes your problem.
Amon_RA doesn't give you the option to wipe the /system partition, so it needs to be done through other means.
