I haven't tried it, buy you could try changing the Root Access setting in Developer options to disabled.

Yes, just long press on the files you want to delete in cm updater.

I've seen this on my nexus a couple of times, not lately though. I'm not sure what causes it but you might try to fix permissions via rom manager or Cwm to see if that helps. I think that reloading the launcher can clear up the problem just the same as a reboot.
